How do you get past those first two crucial levels for your agents? Do you leave them in cities to get experience or send them on easier missions like i do?

It varies from agent to agent, but I use a bit both really depending on the intended task of my agent. Ninjas I usually send on easy tasks while I level them up. While the Monk and Metsuke may either sit in a settlement providing bonuses while gradually leveling up. Or be used more aggressively on the campaign map and leveled up careful via easier assignments at first.
