If I upgrade a trade port into a military port, do I lose the ability to have trade routes go through that port? I know I can still recruit trade ships but I am not sure if I'll lose my trade routes in a military port.

It won't affect your existing trade routes. However, you lose the ability to upgrade it to a Nanban Trade port which gives your more trade routes en more value from them.

Okay thank you for the answers. Is upgrading to Nanban worth having Christianity introduced? In my first attempt at a campaign I had the region with the Nanban almost rebel because of it, is why I am asking. And the firelock troops I got from having Nanban Trade seemed very squishy in battle but maybe I just needed to micro-manage them more?

The only way to really prevent pubic unrest from Christianity is to convert your clan to Christianity. This will however anger all the other Shinto-Buddhist clans.
Converting to christianity also gives you access to gunpowder units much earlier on. Whether is is worth the unrest to get more powerful units is up to you. It's definitely not something I usually do, but it's a nice challenge every now and then.

Technically you can have a Naban Trade Port and great reduce Christian Revolts, if not disable them, with careful management. The "negative" religious effects of the Naban port can be negated by having a heavy Shinto-Buddhist presence in the province of the Naban port. In my experiences Christian Revolts only happen if you let a sizeable Christian population establish itself.
So if you build a Naban port offset it with the Buddhist Temple building chain and the recruitment of Buddhist Monks. Christianity will only gain a foothold in the province if the growth of Shinto-Buddhism is lower then the growth of Christianity.
If anyone thinks it worthy of a more in-depth explanation let me know and I'll write up a strategy guide with pictures and all, to explain it better.

maybe I should convert to Christianity for once, to try to get cannons.

The European Galleons are a great unit. However, don't let the auto-resolve use them, as they get eaten up. Better to go into the game and use them yourself... At least, that's from my experience.
