Is it possible to have 2 versions of a game on steam, one modded and one vanilla?

Probably not. The only way i could see that happening would be to have 2 versions of the game on a different account. However this would require a lot of energy and for u to purchase S2 twice. Hope that makes sense..:/

My search-fu would beg to differ, but I thought I vaguely recalled a method of having two installations of Shogun 2. If memory serves me correctly it might just have been copy and pasting a copy of the Shogun 2 folder elsewhere, though I might just remembering the methods for previous games.
I'll keep searching to see if I can find any firm solutions.
